But I dont wanna put stuff, such as groceries, instruments, etc., on top of the stuff...it'll either damage the goods or the speaker, wouldn't it?

pretty much, you have to keep in mind, thats a show car. Anyone who puts lcd's and tweeters/midranges in the trunk with no plans of having it be a show car has waaaay too much money. And there is no spare in that trunk, if you were to put subs you would have 1 amp powering 1 or 2 subs

The amp is meant for the sub. I guess I sorta new better speakers to complete the sound. I mean stock speakers won't sound as good with the sub, wouldn't it?

And I'm scared that I'll blow out the stock speakers with the new sub and amp system...since the amp is a single channel, I can't wire them both.

you could, but you would probably burn out the amp depending on the config, but stock speakers usually only go up to 40 watts max, give or take a few watts. Sticking with the sub on the amp is the best thing to do. As for anything else change the deck and you most likely will get the power you need for any after market speakers, a deticated amp is always better but some speakers run great off the deck in general

So you're saying, stick to the stock speakers and return the Visonik 6x9s?

I can't hook up the speakers to the sub anyways, it's a 1 channel.
